I had a thread with 3 emails.  Two were already marked as read and a third one was unread.  When I navigated to that third item, it got marked as read after 5 seconds but the thread itself showed an unread circle next to the line item.  Obviously, if you disable organize by thread (from the View menu), those extra rows go away and so the problem is no longer visible.
